I think the mistake I'm making is selecting big ROI's during the wipe and my guess is it has no idea what to sample?

Hi,

Do you mean AutoDev? You don't need to specify a Region of Interest in Wipe, unless you mean by means of a mask?
You only really need a mask if you have parts of the image Wipe should not sample, e.g. when those parts are not real signal. Normally you don't need a mask at all.

By the looks of the image you posted, the biggest issue was not cropping the image before passing it to Wipe.; the gradient remnants are textbook examples of Wipe backing off due to leaving in the small stacking artefacts around the edges and not cropping them out.
